I keep deleting world_nether while the server is offline but every time it the nether ins untouched when I start the server again.
Server is running on Paper 1.21.6. I pre-generated the nether chunks with chunky in the past, could that be locking the chunks in somehow?

I figured out that I have to edit the level.dat file. Sorry for the dumb question.
